Wait a couple of hours because the event repeats, then go back to base. Have a working car ready with some food and water in it, when heli shows up jump in car and drive as fast as you can far away from your base. Or just travel and loot till heli shows up, then go back to your permenant base once its safe again.

If you are outside during the helicopter event, the sound it produces will be pinpointed at you. So zombies will chase you specifically like it's personal for them. If you stay indoors whole the chopper is overhead - thd zombies will be pulled into your general area, but not to your specific location. So you can just sit it out.
