Doing so won't break whatever weapons it's rolled for; there are plenty of mods out there that tweak legendary effects that stand as a testament to this fact. If I remember correctly the single barrel has more projectiles which makes it a better choice if you are using pepper as a crippling machine, but for DPS the hex barrel is better.
