Legitimate they may be, but a quick search on TripAdvisor for "JustFly" will bring up several threads, most of which contain a litany of complaints. I would recommend booking directly with the airline, as: 1) the airline will have "live pricing". You contracted Justfly to book your tickets. That isn't free. You also contracted them to process a refund for you with the airline. That isn't free. They are charging you $200/ticket (from the link above) for that service. What the airline agrees to give you doesn't matter. I am going to guess he had 2 tickets one from India to Schengen area and then another from Schengen area to the USA. If this is the case the airline providing the flight leaving India was correct in denying boarding for the missing Schengen visa as the flight to USA was with a different airline and no longer a connection but 2 separate flights.
