The attacker has the weapon needed to bypass the immunity/resistance, but damage is still not being applied correctly. It's only happening with bludgeoning, piercing, and slashing.To revert to the dnd5e 2.4.1 compatible version uninstall midi-qol and reinstall it. The ADV/Dis-ADV thing is pretty easy to fix, you just need to adjust the shortcut keys for midi. Go to the settings tab then Configure Controls.
